Requirements

The selection procedure is open for all individuals, who meet the requirements set out in Articles 113 and 116.2.3) of the Act of 20 July 2018 – Law on Higher Education and Science, and who meet the following eligibility criteria according to § 165 of the Statute of the Jagiellonian University:

  • holding at least a doctoral degree;
  • having relevant scientific achievements;
  • taking active part in scientific life.


Additional requirements necessary for employment (indicated in order of priority)

Eligibility and project criteria:

  • Obtaining a PhD degree no earlier than 7 years before the year of employment in the project.
  • Obtaining a PhD degree which has been awarded by another institution than the one planned to employ them at this post i.e. Jagiellonian University.
  • The Principal investigator was not research supervisor or auxiliary supervisor of PhD dissertation

The candidate is expected to have:

  • PhD in bioinformatics, structural biology, computational biology, biophysics, or a related field.
  • Documented experience (e.g., publications, code, databases) cryo-EM and/or X-ray crystallography workflows, including data formats, handling Electron Microscopy Data Bank entries, performing map-model fitting.
  • Proficiency in Unix/Linux environments and solid programming skills in Python and Bash.
  • Excellent communication skills and fluency in English.
  • Familiarity with protein structure quality assessment and refinement, and hands-on experience with AlphaFold2/AlphaFold3, will be considered an advantage.
  • Experience with machine learning methods (e.g., LLM, variational autoencoders, diffusion models) and/or with managing and querying large biological databases is a strong plus.

Project description

We invite applications for postdoctoral positions within the project "From Static to Dynamic Structures: Integrating Glycan Dynamics with Structural Biology," funded by the SONATA BIS 14 program of the National Science Centre (NCN).

The successful candidate will join our Dioscuri Centre and work on: “Re‑engineering the Electron Microscopy Data Bank (EMDB) for Glycan Awareness.”

In cryo-electron microscopy (cryo-EM), structural models are generated by averaging tens of thousands of particle projections. Flexible and dynamic regions—such as glycans—are averaged out during processing, leaving these regions largely unresolved in the final maps. Although traces of their presence can still be detected as low-resolution density, glycans are typically not modelled explicitly. As a result, resources such as the Electron Microscopy Data Bank (EMDB) and the Protein Data Bank (PDB) contain very limited glycosylation information, reducing model interpretability and propagating into machine-learning models trained on these datasets.

The selected candidate will develop next-generation computational workflows to re-analyse cryo-EM density maps from EMDB and reconstruct protein structures with explicit glycosylation. Working in close collaboration with cryo-EM laboratories at Academia Sinica and the University of Oxford, the postdoc will design and implement automated pipelines for large-scale map curation and integration into existing cryo-EM processing frameworks.

The curated and re-processed models will form the basis of a publicly accessible EMDB-derived database of refined glycoprotein structures. Leveraging this resource, we will investigate how glycans influence local and global protein conformations and incorporate these insights into AlphaFold2/AlphaFold3 predictions, enabling more accurate modelling of glycoproteins at the proteome scale.

The course of selection procedure

The first stage of the selection procedure is the formal assessment of the submitted documents. Applications which meet all formal requirements are the subject of substantive assessment, during which an interview with the Candidate may be conducted (directly or via electronic communication channels), upon settling the date of the interview with the Candidate. During the interview, the soft competencies indicated in the announcement will also be verified.
The Candidate has the right to appeal against the negative assessment by the selection board within 7 days from receiving the information about the results of the assessment.
